After some testing, it seems to me that the better place for storing the ROM-specific configuration is:
Reason: This is the place where Retroarch stores Game-Specific Overrides. So if you place your .cfg there, you can modify this .cfg from inside of the Game and save it. On the other hand, if you place it, as suggested, with the rom folder, two .cfg files are in conflict to each other, which can result in rather strange scenarios.
Apparent disadvantage: Depending on the amount of lr-MAME cores, you need to fill more than one directory with the .cfg files. But you are better off with Game-Specific Overrides, thus I take this disadvantage.
